Looking at the wiki he's had lots of companions: • Grace and Chang in the TV Movie Companions in multiple Prose stories (including Short Trips): • Bernice Summerfield • Sam Jones • Fitz Kreiner • Compassion • Miranda Dawkins • Anji Kapoor • Trix MacMillan • Bazima • The Brigadier Single Prose Adventure companions (I think most of these were in short trips): • Edward Fyne • Lorenzo Smitt • Debbie Castle (She is in the Novel, Father Time) • Ayfai • Evelyn Chan Plus In the Gallifrey Chronicles the following companions are apparently listed as well (haven't read the book yet so I don't know it it's true): {Spoiler}Lorenzo, Delilah, Frank, Claudia, Deborah, Jemima-Katy, Nina, Beatrice, I'm assuming they were implied to be companions during his exile on Earth Multiple Comics: • Stacy Townsend • Ssard • Izzy Sinclair • Fey Truscott-Sade • Kroton • Destrii • Josie Day Single Comic: • Billy Wilkins • Ray Stobbs • Ediphis • Chantir Multiple Audio Stories: {Spoiler}• Gemma and Samson Griffin (though they've only made one appearance in a full cast story, it included flashbacks to previous adventures, and they have appeared in several[?] Short Trips as well I think. • Mary Shelley • Charley Pollard • William Shakespeare (presumably the other appearances were in short trips?) • C'rizz • Lucie Miller • Tamsin Drew • Molly O'Sullivan • Liv Chenka • Helen Sinclair • Susan and Alex Campbell have both made several appearances, but I'm not really sure whether they'd count as companions. Single adventure: • He traveled with Romana II and K9 Mark II in the Shada webcast/audio, which from memory ended with them all still travelling together on the way to Gallifrey • Daphne • And in 'Mary's Story' {Spoiler}the older 8th Doctor names a 'Todd and Rita' as amongst his past companions, I've always assumed that if the list was chronological this was implying Todd and Rita were amongst his last companions, probably during the Time War...wouldn't be surprised if they are introduced in a couple of years • There's also the 600 year stay on Orbis which could be interesting to revisit eventually • And then we have the various gaps between stories and offscreen (well, off-audio) adventures we never see...

I would absolutely love to hear some 1st Doctor, Ben and Polly stories, with either Peter Purves or William Russell playing the part of the First Doctor. Perhaps they could make it a "Steven/Ian returns!" story so it's less awkward to have the either of the two actors playing the First Doctor.
I still think there's room for a Season 6B with the Second Doctor, but if that's not a possibility, I'd just like to exploit any gap there is to bring in a new companion for the Doctor and Jamie.
There's plenty of space for Third Doctor stories set before Sarah Jane Smith, but I'm content to wait until Tim Treloar has settled in the role before I start pushing to see different faces.
Season 18 has been pretty much untouched, especially where Adric is concerned. Now that Matthew Waterhouse is aboard, I'm quite hopeful to have a few stories from this era.
I'd like stories with just the Fifth Doctor and Turlough, or stories with the Fifth Doctor, Tegan and Turlough. I actually wouldn't mind some more stories with just the Fifth Doctor and Nyssa either, though I think it's fair to say that's an era that has already been pretty well explored.
Sixth Doctor and Frobisher. Please. The Holy Terror and The Maltese Penguin just weren't enough! And some Sixth Doctor and Peri stories set in Season 22 or Lost Season 23 wouldn't be unwelcome! But, seriously, more Frobisher.
As for the Seventh Doctor, maybe a few stories with just Mel or Raine or even a new companion would be nice.
And, finally, I'd really like a few stories set during the earlier days of the Eighth Doctor. Either with Mary Shelley, Charley Pollard, or even a new companion. Or maybe a few more Lucie Miller adventures?

Doctor/Dodo solo. Dodo seems more mature in "War Machines", could be worth an explore.
Eight, Fitz and Compassion. Compassion sums them up beautifully when she says when looking at clouds, she sees scientific names and weather patterns, the Doctor sees animal shapes and Fitz sees that someone has stolen their tent. And TARDIS Compassion should be explored more. I trust someone like John Dorney could 'info dump' everything the new to TARDIS Compassion listener needs convincingly.

I'd love to hear more First Doctor stories with Polly & Ben. They could rope Peter Purves in for the part of William Hartnell and have them in the early adventures. I wish they could get Jackie Lane in to revive Dodo and give her a proper ending too.

Seeing as how Big Finish are playing around with the unbound universe idea again, I wouldn't mind a few stories with Richard E. Grant as the alternate Ninth Doctor.
Or another appearance from the Burner Doctor, while we're on the subject of alternate versions of everyone's favourite Time Lord.

If we're talking War Doctor stories , I want to see him being sent off on a mission with Commander Maxil. Lots of scope for drama and torturous self-reflection and projected recriminations there. Plus the War Doctor's realisation that (to his own mind, at least) Maxil, a man he had such disdain for in the past, is now (arguably) a more moral and righteous man than he is himself.
Plus I just think Baker and Hurt would play really well off each other.

Wouldn't it be a touch of irony if one of his many transgressions was that he killed Maxil? The man comes running down the corridor straight into him and -- for one reason or another -- the Doctor raises a staser and shoots him down.

It must happen, because Gallifrey is willing to resort to anything no matter how badly it will backfire. Doctors 8.5 and 12.5 totally have it out about what it means to be The Doctor while War tries to keep The Valeyard from spoiling the day.
