I think what really makes a great Doctor's story is pure imagination and unlimited creativity, even if it's a well-written story with well-written characters does not mean it's makes a real Doctor Who story.

We can see from the polls that the stories that fans love are so disparate that it's very hard to say what connects them bar vague characteristics of the title character, good plotting and dialogue. Originality helps but some of the fan faves haven't reinvented the wheel, just done the tropes better.
What makes the show so limitless is the lack of boundaries. We don't need to have it start and finish on the bridge of a ship. We don't need to follow the same actors for 7 years until the show just dies of disinterest. We don't have to stick to times and places. When things don't work, they can be completely changed.
What makes a great Doctor Who story? The possibilities.

The writing, characterisation and performances need to combine to form a compelling story. You should become invested in the story enough to want to know what will happen next, and feel something when a character dies or gets something. We've gotten well written characters like Jago and Litefoot and the Counter-Measures who have had their own long lasting spin off series. Both Sarah Jane and Jack have had their own TV spin offs, about thirty years after leaving a a regular character for Sarah Jane.
