Maybe not companions, but since Penguin (home of DW books) has just bought Simon and Schuster (home of Star Trek books), I want to renew my call for Tony Lee's cancelled 11th Doctor/DS9/Enterprise comic storyline (whcih would have been IDMW's followup to Assimilation2) to be novelised. And why stop there? Bring Doctor Who to the Little Golden Books range whcih have recently done some Star Trek stories, and surely Mr Spock would make an excellent addition to the Mr Men who have already done the thirteen Doctors?
NB - actually, Virgin were going to have Holmes and Watson join the TARDIS after "All-Consuming Fire" but plans were dropped when Terrance Dicks, who was handling the next novel, protested that they would be impractical to insert into his thirties-set "Blood Harvest" as it was too close to their own time.

I feel like Cadfael would make for a good travelling companion. Or at least as an ally for the Doctor when he’s in the 12th century.
