Great question. A lot of mysteries I think are too horrific for Doctor Who to ever do (I doubt we’ll get one regarding the disappearance of Walter Collins anytime soon) but there are a few I could see being used.
The disappearance of the Keepers at Flanagan Lighthouse for example. Or maybe the revelation behind who the mysterious Poe Toaster was?

Ah, if you're going to do something like that, it's got to be Lord Lucan. (And you won't, of course, because too many famiy members and friends are still alive). (Famously, when John Stonehouse faked his death and fled to Australia, he was picked up by the police who thought he was Lord Lucan. There's definitely a farce to be made of this story)

Considering the upcoming Loki television series will be dong something along the lines of this but something to do with D.B. Cooper? en.m.wikipedia.org/wiki/D._B._CooperCould easily see him being an opportunistic or just an adrenaline junkie time traveller, getting himself into all sorts of dangerous situations throughout history.
