Does anyone think that two-part stories are too short and should have been three or more parts?

Depends on the goals and priorities of the story. You have to earn going to three hours over 1.30 or 2 hours.

In cases like this I think it really all depends on the strength of the stories.

No excellent story is too long and no awful one short enough.
If the author has story for two episodes which satisfy, its plenty of time. If it feels rushed and needed fleshed out...then no. Even some 4-parters can feel like they did not have room enough (Dark Universe anyone?). While some two parters still feel padded (hi, Cuthbert!).
A major advantage of the new boxset era is flexibility. The new 3DA set would feel SO rushed as a 4parter in a 2 story box. But as 7 eps it feels entirely fleshed out.

I dont think there is any reason for 90 minutes to be an arbitrary set point at which we say stories need to earn more time. Plenty of stories of that length and shorter still feel a slog. And either way the only way to know would be to experience it so a run time should never be a deterrent anyway.

I don't view 90 as absolute either (though obviously, a TV serial and movie have different allowances) but if you can do something quicker, without losing impact or emotion, no reason not to try. Why take 5 minutes when 2 hits the mark? Certainly it's the thing you constantly have banged into you when writing a screenplay.

I think, understandably, you are coming from a timed screenplay background. But some of the finest directors ever used time to create feel and tone. Ozu didnt need to have a 3 minute scene of a family preprarin a meal silently, while a cat cleans himself but he did. Of course BF have time restraints so you are correct in their context and most timed TV but with streaming allowing for different episode durations, or films allowed to run to their potential...speed is not a consideration. Guy Maddin or Roy Andersson make films that "2 would hit the mark" all the time - but the extra time allows for the auteur to truly paint a picture.

FWIW, I loved The Sontaran Experiment, that worked for me. It's the Goldilocks of Doctor Who episodes; not too long, not too short, just right!
