Easy pick is the 'did he do' scene between Rose and Sarah in School Reunion. Just seeing them absolutely lose it and leaving Ten baffled is gold.

Easy: Doctor and Donna reunion in Partners in Crime. Although War, 10 and 11 in Elizabethan England in Day Of The Doctor is a total crackup with “I don’t know where he gets it” and “It should have been locked” always making me giggle.

The miming reunion scene between 10 and Donna is probably my favorite.
But the first NuWho scene to make me really laugh out loud was Rose's trip in the elevator on New Earth.

Yeah, the improvised(?) reunion scene for Partners in Crime is definitely up there. The clincher being Miss Foster standing there with her arms crossed going -- "No, I'll wait."

The three Doctors meet and argue in Day of the Doctor. Gets me every time. The Doctor and Robin Hood fighting and then later bickering in Robots of Sherwood, just hilarious. Doctor and Donna doing their little pantomime in Partners in Crime. The Doctor in "deep cover" in the Caretaker. For some reason, I really like that episode.

Lot of mentions of that scene in Partners in Crime, and with good reason. What a joy! I'll add: Time Crash: The Fifth Doctor's cutting summary of the Tenth Doctor - "There is something very wrong with my Tardis, and I've got to do something about it very, very quickly, and it would help if there wasn't some skinny idiot ranting in my face about every single thing that happens to be in front of him!"
Vampires of Venice: The Doctor popping out of the cake at Rory's bachelor party, delivering a hilarious backstory for how he got there before stunning everyone into horrified silence with his earnest cluelessness. Let's watch it!
I nearly died.
It was an obvious joke, but I burst out laughing during Robot of Sherwood when the squabbling between the Doctor and Robin Hood resulted in their losing the prison keys.
And most recently, a bubbly Thirteenth Doctor zooming from enthusiasm to crippling boredom to uncertainty back to enthusiasm again, much to everyone's exasperation (and my amusement):

For myself the poisoning scene in the Unicorn and the Wasp, where The Doctor tries to instruct Donna as to an antidote via 'charades' (anyone remember Give us a Clue?) works well as it could be improvised. Turns a scene of peril to farce and brillianly played by the two leads. Almost offset my annoyance that it was set in the fictional and generic country house 'Harrogate Hotel' rather than the actual town centre'The Swan Hotel' where Agatha Christie actually stayed. I lived less than 10 minutes walk from it at the time and thought that it was just lazy research/writing that it was not given lip service, especially goven the Dustin Hoffman/Maggie Smith/Timothy Dalton film used it. Talented writer though - should hope they use him again.

I don't know if it's "funniest", but I definitely had a good long chuckle at "I got him to say 'comfy chair'" (maybe not the exact line). But then, that had the advantage of borrowing from my love of Monty Python...

Hello again.
The Master is triumphant. Time for some gloating. "I can't decide whether you should live or die..." blares out over the Valiant's speakers. The poor defeated Doctor is reduced to living in a tent with a water bowl marked dog. The Master's glee at finally having bested his nemesis is hilarious to watch. The lyrics from the Scissor Scissors add another layer to the scene. The Master has always had a playfully sadistic side and this scene illustrates it perfectly.
