In listening to old Main Range releases I've come across two examples of what appear to be inpirations for Nu-who stories, so I thought a thread to enumerate them might be a good idea (since I'm sure there are others out there I haven't encountered yet).
I'll post my two examples next to show just how I think this could work.

The Doctor encounters a plot whereby the cybernetic remnants of humanity from the far future use his TARDIS to invade present-day Earth from the end of the universe.

The doctor meets somebody for the first time, only to discover they regard him as their oldest friend. As the adventure unfolds it becomes apparent they are meeting out of order and that this other person has known the Doctor all their life. They sacrifice their life to save him, and as they die they tell of the Doctor's sadness the last time they met, realising that the Doctor must have known that their next encounter must have been when they would die, and was goodbye from the doctor's perspective.

The parallels are slight, but...
The Doctor and his companion(s) arrive during a fragile point in the universe's long history: the birth of the Cyber-race and play a significant part in delaying their forces.
Spare Parts - 2002 Rise of the Cybermen - 2006
Rose/Peri returns with the Doctor long after their departure from home and have to deal with the personal and familial consequences of their time abroad. Despite (or in the case of Peri because of) the events that have transpired at home, both choose to continue travelling with the Time Lord.
World War Three - 2005 The Reaping - 2006
While their companion(s) traverse in the cruel brutality of the world beyond, the Doctor and Davros sit in the latter's laboratory complex and discuss the philosophical implications of their each other's lives.
Terror Firma - 2005 The Witch's Familiar - 2015

Jubilee and Spare Parts had some [obvious] inspiration on a couple of episodes in the new series, I am sure there are other subtle inspirations there somewhere.

Fires of Vulcan v Fires of Pompeii. I like to think that those two are actually happening at the same time! With Ten aware that he has to avoid Seven.

I like the part in Fires of Vulcan when the Seventh Doctor screams something about not being the cause of the eruption. Made me think "Well. You've got that wrong for a start."

I'd love for there to be a cut scene where someone dressed as McCoy just ambles about in the background of a scene in "Fires of Pompeii", all you see is the grey jacket and dark hair...
