This isn't an easy list to compile as there are none that i don't like but here goes:
1. McGann 2. Troughton 3. Pertwee 4. T.Baker 5. C.Baker 6. Hartnell 7. Davison 8. McCoy 9. Tennant 10. Capaldi 11. Smith 12. Eccleston 13. Hurt
I think that if some of those long padded 6 parters of Pertwee could have been condensed to 4 parters then the 3rd Doctor would be possibly be number 1.

No lists please... if anybody puts Colin at the bottom we are all in trouble! While I like them all, Jon Pertwee is my favourite Doctor as I grew up with him. Some of his stories don't hold up so well today, but he's still my Doctor. Tom Baker is not far behind, as those were great days. From the modern era of the show, and therefore watching as an adult, Peter Capaldi nails the role perfectly for me, even though his stories are not always the best. But Capaldi is the Doctor and he does a great job, so he's my favourite new series Doctor.

Has to be Six for me, even before BF he was may fave. Troughton and Tennant also very good.
Only incarnation I really have to motivate myself to watch/listen to is Seven. MAybe I never gave him a fair chance because he replaced Six after the sacking of COlin Baker in 1986 ( a major trauma for my 9 year old self), maybe it's because Seven is so often paired with Ace and, although I liked Ace initially on TV, I got severely fed up with her because she stayed far too long in the New Adventures. Whatever the reason, I never really warmed to Sylvester

A top five (to salve the egos of the bottom rated chaps, apropos Colin's advice): Twelve, Four, Two, Six, War.

My ultimate favourite is Tom Baker. I like them all, but tend to gravitate to multiples of 3. 3, 6, 9, 12 all share some similar character traits and zing!

This is so difficult. I love them all for different reasons. I too have issues with 7 so he'd be my least favourite at this time. Regarding favourites on TV I'd have to choose Smith or Hartnell. When it comes to BF Colin Baker and Paul McGann completely changed my outlook on 6 & 8.

In no particular order: Six, Seven, and Eight.
It's interesting how Seven doesn't rank too highly on other people's lists. I get that he's not as clear cut as the other Doctors, what with his duplicitous nature and all, but for me that's what makes him all the more fascinating to figure out; you're never quite sure of his motives. At heart I believe he's a good man with too much power at his disposal, a man who uses that power to craft what he sees as a better universe, even if not everyone around him sees it that way. On that point he embodies the question, "Doctor who?" more so than any other of the Doctor's incarnations, IMO. He's the Doctor you don't necessarily want on your side, and his character's all the more richer for it.

You have the bottom 5 where they should be. I rank Pertwee my favourite. The actor always believes in what he does. Inferno is my all-time favorite DW story. Even with padding in the 6 & 7 parters, its what the actors add. If its character developing dialogue, I don't mind. If its time wasting like The Power of Three, it brings nothing to the story.

Yeah, the new series Doctors would not rank high for me either. My list would go something like this:
1. Tom Baker -- The only one (for me, at least) who can elevate any piece of crap story with his bizarre, off-the-wall performance. He's incredibly fun to watch.
2. Patrick Troughton -- An innovative and influential Doctor. Also very fun to watch.
3. Colin Baker -- He's not to everyone's taste but I find Sixie's arrogant pomposity hilarious and pretty daring. He's also appeared in some of the very best Big Finish stories.
4. Paul McGann -- I actually prefer the darker 8th Doctor of the Divergent Universe and the Time War. McGann brings a real edge to the role, particularly in the Dark Eyes stories.
5. Sylvester McCoy -- He takes some getting used to (I couldn't stand him at first), but McCoy perfectly balances the Doctor's humorous and sinister aspects. McCoy is always interesting, even in Time and the Rani.
6. Jon Pertwee -- He settled into a groove as the character and didn't take as many risks with the role. Top-notch leading man, though, with a commanding presence.
7. William Hartnell -- Terrific actor, though I rated him lower because he was obviously struggling with his lines.
8. David Tennant -- My first Doctor, and the only one of the (regular) new series Doctors I can stand enough to revisit. He's frequently OTT but charming and more of a leading man than his successors.
9. John Hurt -- I wasn't keen on the idea of the War Doctor, though Hurt makes the character believable. He overshadowed both of his co-stars in Day of the Doctor and does fine work in the two BF box sets.
10. Peter Davison -- I think he was too young (so does he!) and his bland, almost passive presence was a disappointment after Tom Baker. Also, his era of the classic series is easily my least favorite.
11. Peter Capaldi -- I'm not sure he's settled on how to play the role (even after two full series!)and the writing isn't helping. I found him surprisingly warm and funny in The Husbands of River Song, so he slightly edges out Matt Smith.
12. Matt Smith -- Never got the appeal. He seems like he's doing an imitation of three different Doctors.
13. Christopher Eccleston -- I know people love him but Nine was not my bag. I didn't like his look or the performance (Eccleston always seemed to be shouting his lines), and he was gone so quickly! However, I think Big Finish could do great things with him.
