So, let's see if I've caught all this. Aside from the explicitly New Series audios, we have:
First Doctor - Clara off-screen in The Beginning.
Fourth Doctor - The Leela CC's, whose framing devices are a post-Time War Leela, who interacts with her younger self fin one of them, and Luna Romana, which features Trey prepping for the war in the frameing device.
Fifth Doctor - Nine appears off-screen in The Kingmaker. And Arcadia popping up in The Toy.
Sixth Doctor - A post-Time War era Cyber Leader shows up with pillaged TARDIS tech. The Black Archive and other New UNIT stuff being mentioned in The Worlds of Doctor Who. And The Valeyrad posing as "The Thirteenth Doctor", as well as alluding to the events of the Time War and The War Doctor's actions in Trial of the Valeyard.
Seventh Doctor - The Master posing as a future Doctor, disguising his own TARDIS to look like Matt Smith's in UNIT Dominion. Ace stealing tech from the Omega Vault in The New Adventures Volume 1. And Damaged Goods featuring Torchwood and Time War weapons.
Eighth Doctor - The Eighth Doctor Adventures, Dark Eyes, and Doom Coalition flirting with, and later outright featuring, New Series stuff and characters, like the Omega Vault and River Song. Trey prefiguring the war and New Series Daleks in Gallifrey VI. And Mary's Story heavily implied to feature a Time-War era Eight, plus a deleted scene that explicitly said that the regenerated TARDIS now looked like it does in the New Series. Oh and Arcadia popping up in in Intervention Earth.
Plus, if you count the Viyrans as New Series for debuting in a Tenth Doctor story prior to their BF debut, and The Time Controller for being a New Paradigm Dalek as revealed in The Dalek Generation, plus the Eminence, for how it relates to the Time Controller, you've got Destroy the Infinite for Four, Mission of the Viyrans for Five, Patient Zero, Blue Forgotten Planet, and The Seeds of War for Six. Plus the Charlie spinoff series for Eight.
Destiny of the Doctor and framing sequences aside, it seems like Two and Three are the only two Classic incarnations not touched by the New Series in some way, at least on audio.
I can see leaving early mentions of Arcadia or The Omega Vault or new UNIT stuff off the "official" list, and Dominion is a bit of a stretch as it's just a reference to the TARDIS exterior and a vague concept of a post-Eighth Doctor incarnation. Same goes for Trial of the Valeyard.
But that still leaves
The Beginning
The Catalyst
Empathy Games
The Time Vampire
Destroy the Infinite
Luna Romana
The Kingmaker
Mission of the Viyrans
The Reaping
Patient Zero
Blue Forgotten Planet
The Seeds of War
Damaged Goods
Gallifrey VI
Mary's Story
plus The Eighth Doctor Adventures
Dark Eyes
Doom Coalition
and the Charlotte Pollard Series
