Outside of the new Torchwood, UNIT, Ninth/Tenth/Eleventh/River/etc audios, what New Series references have there been in Big Finish?
I recall the off-screen Ecclestion cameo in The Kingmaker, the Eleventh Doctor's TARDIS in Dominion, the Nu UNIT references in World of Doctor Who, and the Torchwood stuff in the recent Damaged Goods adaption. Plus all the myriad winks, nods, and nudges in the Eighth Doctor Adventures range, which has just become rather out there with Doom Coalition, now that BF explicitly has a licence for New Series stuff.
Any other stuff?

The Seventh Doctor mentions the translation circuit (which I believe is a New Series thing) in "Survival of the Fittest", and it's pivotal to the plot.

The Seventh Doctor mentions the translation circuit (which I believe is a New Series thing) in "Survival of the Fittest", and it's pivotal to the plot. That's something of a grey area, seeing as the idea of languages being translated for the Doctor and his companions was introduced in Masque of Mandragora. "End of the World" was the first televised episode to attribute this property to the TARDIS, but this was simply the culmination of a long-running fan-theory. In fact, Loups-Garoux has a wonderful sequence at the beginning, where a woman is making announcements, in (I believe) Portugese, over the PA at a train-station. The TARDIS materializes, and it changes to English, mid-sentence. The Reaping, in addition to being a New Series-inspired type of story, has at least two not-so-subtle references to the Time War. The Cyberleader is from the Doctor's personal future, in which the Cybermen have been destroyed (with at least one exception, obviously) by the Doctor. Additionally, the Cyberleader has a timecraft, based on Timelord technology (it makes the "woop" sound that the Eighth Doctor's TARDIS has,) which he found on a planet destroyed by fire.

There's a cheeky "Silence" reference in the sixth Dcotor 1963 story. Right at the end he's talking about Armstrong and how no one rill forget it, and there's the Silence musical cue.

New series Daleks on the cover of "Gallifrey VI" and {Spoiler}Narvin starting the Time War. Reference to "The Name of the Doctor" in "The Beginning" (the cover showing the TARDIS in its default form as it appeared there, and a reference to the Doctor speaking to Clara briefly). The city of Arcadia being mentioned in "Gallifrey: Intervention Earth". Mike Yates mentioning that UNIT stands for something else now in "The Magician's Oath".

Patient Zero has the Sixth Doctor make mention of the gathered hordes of Genghis Khan being unable to break down the TARDIS doors, like in The Parting of the Ways (and I think that line is brought up in Journey's End by Rose)

In The Black Hole {Spoiler} there's a scene where a male Time Lord unambiguously regenerates into a female. First mentioned by the Eleventh Doctor with the Corsair and later seen (though not the actual regeneration) with the Master into Missy.

Gallifrey (particularly Series 6) and the later EDAs + Dark Eyes not so subtle allude to a great war (ie: the Time War) looming on the horizon, without ever specifically mentioning it. It's all pretty clearly deliberate, IMO.
Somewhat less clear is Gallifrey Intervention Earth. I feel like some of the dialogue alludes to the War, but it's definitely open to interpretation.

Leela CC's framing sequences make it pretty clear (in my ears) that they take place post-Time War, and the interviews imply as much, too.

I like to think the group obsessed with resurrecting Omega is what led to the resurrection of Rassilon in the early days of the war.

The BF adaptation of Damaged Goods makes a reference to: {Spoiler}Torchwood. and the Seventh Doctor also discovers strong indications that the Time Lords will soon be launching a Time War.

In The Doom Coalition, The Eleven steals the regeneration codex from the Omega Vault, from Day of the Doctor. Padrak also mentions that the Doctor's departure from Gallifrey was more urgent than his simply being bored, which is arguably a reference to the current TV arc. I guess the audios already established that though, since there were Chancellory Guards with Stasers in The Beginning.
In Worlds of Doctor Who, Ruth also talks about how either the skull or the music box used to be in the "black vault" under the Tower of London.
