The Doctor being kidnapped by a “fan” and having to charm their way out in order to escape.
The Doctor temporarily turning into a small child and their companions having to babysit them.
The Doctor turning into an animal of some kind.
The Doctor getting a temporary makeover that does make them more conventionally attractive that they and their companion(s) are conflicted over. As well as their companion getting freaked out that they are kind of into the new them.
An episode based on the hunchback of Norte Dome or Phantom of the Opera.
A New Who episode that reintroduces the Monk.

I know they’ve already provided an explanation for the Pied Piper of Hamelin but I’m imagining you could do a compelling story with the Children’s Crusade. en.m.wikipedia.org/wiki/Children's_Crusade Picturing this as a potential Sixth Doctor and Peri myself. I’d be picturing 5, 10, 11 or 13 for this one: someone who appears young or sympathetic enough to go along with the cause but disapproving of it. If it was an older Doctor, they’d need a much younger companion who might be susceptible: early Ace, Adric or Nyssa, Victoria, Rose or Yaz or Ryan... or even 11 and Amelia...

I am surprised since we have eternals like the Celestial Toymaker and The Queen of Time we had a story with a music eternal with a bizarre music realm with disembodied singing and instruments; with the eternal forcing the Doctor and companion(s) to sing musical numbers! It would be both really creepy and awesome!
A story focusing on the origins of TARDISes, they are such a strange and fascinating species, living sentient space and time ships! It would be amazing to learn there whole origin and where exactly they come from.
A story focusing on fairies and/or mermaids. Maybe something to do with the fairies of Cottingley fairies. I also think it would be interesting to have a sci-fi retelling of the Little Mermaid perhaps with a female sea devil who wants to be human and saves the Doctor from drowning.The Doctor then, possibly against their better judgement, decides to actually transform them into a human as way of saying thank you. The former Sea Devil then becomes the Doctor’s companion because they cannot go back to their former life and they want to learn about what it means to be human.
A story for 12 where his guitar playing and rocking out contributes to saving the day. I love his electric guitar playing and rock star persona but I am surprised that they have never had a story where it helps save the day! I think this would also help convince nay sayers who don’t like the his rock star vibes, that it is a necessary and awesome aspect of his Doctor!

Turns out the fairies are a race of weird looking creatures who fly backwards and forwards through Time as they please, indoctrinate children into joining their ranks and brutally murder anyone who get in their way. Yeah...Torchwood doesn’t really do fairytales. I am surprised a musical episode has never even been attempted.

Would probably have to be re tweaked but I could an adventure being set post Time War where a race that is experiencing an alien incursion/oppression refuses the Doctor’s help having heard of the war crimes of his War persona and the truly desperate things he had to do in the name of peace. The Doctor would then, in all good conscience, have to help them surreptitiously.

Not really a surprise that it hasn't done but a moment in time that would make a really cool anthology episode or Short Trip: Lady Bird Johnson's Whistle Stop Tour of the South in 1964. Lady Bird is one of those characters of modern history who is both really admired and not admired near enough and you could do something interesting by playing with time between the stops. Give her one of the more boisterous Doctors like Four or Six to match wits against her Steel Magnolia facade.

The Doctor being put through a temporary physical transformation that they enjoy so much they don’t want to ever change back.
The Doctor having the extremely awkward task of having The Talk with a pre pubescent companion and accidentally scaring them by telling them about some kind of weird alien puberty instead of human puberty.
I am surprised that they not done a story that deconstructs/parodies 1980s nostalgia with the Doctor trying to show a companion that the 1980s is not the neon paradise that think it is from pop culture only for when they get to the 1980s it’s bizarrely turned into the most stereotypical 1980s (complete with neon, massive hair, and everyone acting like they are staring their own music video) of course it’s revealed that the meddling monk is behind the change in the decade, but we also get the Doctor and companion(s) dressed in the most over the top 80s looks complete with big hair and shoulder pads, oh and the Doctor is dressed like a New Romantic!
