Would the end of The Eye of the Scorpion technically count as well? I have not listened to that any good? Very, very good. It reintroduces the Fifth Doctor and Peri, and debuts a new companion in the form of the lost Pharaoh, Erimemushinteperem (or Erimem to her friends). The historicals of that particular run have a well-deserved reputation for being rather good.

An Inspector Calls-inspired story.
The Doctor and Inspector Goole have quite a lot of similarities (appear from nowhere, sense of righteous-anger, armed with nothing but words, foreknowledge) that putting the Doctor in a similar situation seems quite an obvious hook. I can’t think of any story which has specifically drawn on it, which surprises me.

A story set in a Lilliput-type (Gulliver’s Travels) planet where the Doctor is regarded as a giant.
A story for 13 similar to Shakespeare comedies, where she must disguise herself as a man, possibly with the added twist of her having to impersonate one of her previous male incarnations.
A multi Doctor story with 12 and 3, they are both such similar incarnations, they would probably be best friends (as much as one person can be best friends with themselves). There would need to be a scenes of them driving Bessie together, tag teaming Venusian Akito, and 12 trying to teach 3 how to play the electric guitar!
A planet or pocket dimension where all lost things go.
The Doctor and a Dalek swap bodies either accidentally or against their will and the Doctor (in the body of a Dalek) has to convince their companions and the public that it’s really them and save the day while grappling with being in the body of a creature they hate. Meanwhile the Dalek in the Doctor’s body tries to cause trouble while grappling with feeling impure in the body of the enemy of the Daleks, but eventually feeling influenced to actually do good. The Doctor would also have to figure out how to use a Dalek’s body to do good instead of cause harm.

A story set in Disneyland could be really fun. If memory serves right, there were even plans to do exactly that during the 3rd Doctor's run.

A story for big finish or expanded universe set during 12 and Clara’s tenure where the themes of the veil speech Vastra gave Clara, and Clara’s defense is put to the test between her and 12. That was such a rich scene I feel the themes of it could have been explored even more.

It would need to be very carefully handled because of the subject matter but a satire where the Doctor gets cancelled because of things they did in the past that the public doesn’t like, and then they have to win everyone’s trust back because of an impending threat that the Doctor needs everyone’s cooperation. The Third Doctor more or less has been cancelled by some of the most left-wing "fans".
I'd like a meta sort of story where they come begging him to save them from an authoritarian alien regime - and he tells them to get lost and goes off for a trip with Jo instead... ('Doctor, sometimes you are naughty!' 'Yes, it was, wasn't it. Never mind Jo, I'll go back one day and rescue them. I'm sure the TARDIS will find the precise spot in Space and Time, aren't you?' 'Doctor, sometimes you are very naughty!')
Then they go off shopping for frilly shirts and fashion on Carnaby Street while the whinging fans spend eternity in the saltmines of Whingeos and the TARDIS never gets within half a galaxy of the place...

This would be tricky casting and writing wise but I am surprised they have never tried having a teenaged incarnation of the Doctor attending Cole Hill School themselves. An entire era with a teenaged mostly earthbound Doctor could open some interesting new plot threads. They would have to work extra hard to prove themselves as an authority figure. Also think about the Doctor trying to go through school knowing far more than their teachers (they would probably try to take over lessons.) Also it would be kind of hilarious seeing them having to deal with going through puberty. You could have companions who are classmates and teachers. You could do something interesting with the Master as well with them either also being a rival student or perhaps a teacher or headmaster. The Doctor could get into other teen situations as well like throwing a wild house party in the TARDIS or going to prom and not knowing how to dress or act there. It would need to be a very carefully handled era I think. You would definitely need a young actor (or actress) who came off far more mature than their appearance would suggest for it to be believable that they are the Doctor. The writing would need to be careful as well that it didn’t become too kiddie or fall too far into the trappings of teen drama. But I think it could eventually be an interesting way to shake things up on Doctor Who! If not an entire era it could be an interesting experiment as a one off sort of reverse “Big” situation.

Doctor Who doing a spin on the Kaiju film with some giant monster steadily making its way across the Earth destroying everything in its wake.
Imagining it being some sort of dormant prehistoric monster or one genetically created by the Silurians as a doomsday weapon or part of a Scorched Earth protocol. (A specially evolved/mutated Mykra perhaps?) Can’t imagine them being happy to discover if enough of them woke up in large numbers to find that those apes have taken over their planet.

This would be more for BF or expanded media but a meta story where the Doctor reads and answers fan mail (Some from Earth, some from elsewhere).
A Silurian story set on prehistoric earth.
A take on”The Man Who Laughs” with the Doctor helping Gwynplaine in either a pseudo historical or maybe a sci-fi version.
An story centered around vampires set in Whitby, with the climax happening at Whitby Abbey. Either as a historical perhaps involving Dracula or in present day (in which case they could even incorporate the Whitby Goth Festival).
A story set in Mexico to do with the Day of the Dead with the Doctor themselves celebrating and honoring the many people they have lost in the past along with everyone else.
This would be amazing but very silly, a BF musical spoof of Mamma Mia with River Song where multiple incarnations of the Doctor all show up at once!

I always thought it would make for an interesting Unbound story had the Doctor been exiled to Earth in its prehistoric era instead of the ‘70s and become the scientific advisor for the Silurian race. That or Mondas. I believe there have been a few fan stories actually where he ends up on Skaro now that I think about it.

A Doctor/ companion kiss that comes off as sympathetic (to us), but completely subverts expectations of a Doctor/Companion romance by causing others around the kissers horror and revulsion rather than the more typical “awww” due it being misunderstood as disturbing and or body horror.

But that story had the issue that with that kind of plot, it would always be compared to the episode of Orville with a very similar topic. I assume a TV story would have to be considerably different not falling into the same trap.

The Doctor and the the Master having to pretend to be a married couple and alternating between wanting to kill each other and kind of enjoying it.
The Doctor being forced to star in their own tv show.
The Doctor helping a bullied kid or young adult overcome their self consciousness and taking them on as a companion.
The Doctor swapping bodies with the TARDIS.
A monster that tickles their victims to death until they die from laughing too hard. Perhaps something with many many fingers.

Doctor Who Magazine did a comic back in the Eighth Doctor years with the Day of the Dead and Frida Kahlo, as part of the arc that was collected in Oblivion.

I am surprised we haven’t had a companion who while human, can match the Doctor in weirdness and spaceyness. It would be interesting to see the Doctor with a Sarah from Labryinth/ Luna Lovegood/Lydia Deetz type companion who already is strange and daydreamy themselves (male or female). Perhaps if they were a quirky art or drama student or just an oddball. I don’t know it would just be interesting for the Doctor to have someone as strange as they are🤔
